And what were your findings? Is it Atmega or the LCD?
If it's Atmega, get the ISP cable and see if you can read/program it.

Well I think it is the Atmega or the Crystal. Sadly I cannot measure the crystal as I have no osc.
I will make myself a cable and try to program it tomorrow. Have to buy a USB to LPT adapter first.
Thanks for your help so far.

Well I dont know how, but information should be passed to people that PonyProg does not work with most USB to Parallel/Serial adapters. Instead you must use a PCI or PCMCIA card emulator for LPT and COM. Ofcause if your computer is old enough to have the ports onboard then you dont need them.

What kind of signal strength is to be expected from the crystals?

My Pic seems extremely sensitive. The slightest touch makes it restart. I can tell because windows looses the device and registers the device again imediately afterwards.

OK. So I finally got Ponyprog to work with a PCI -> Parallel Adapter. I was able to download the bootloader + firmware and everything seems to be working again. Why everything stopped working is a big mystery to me. Hopefully it does not happen again.
Likewise the original problem with inputs going crazy is also gone, so I am all smiles now. :D
So I will try to connect my first input now.

I suggest you to look carefully at all soldering points and connectors. There might be a loose connection or a bridge somewhere.
